I do not use and courier for my orders and personally go to Aus Post to send them, how do I then add the tracking number to the order? Or am I better off to send it to them in an email?
You'll need to set up a shipping option ("Australia Post") and connect it to a carrier. In your case, use the "universal" carrier option which creates generic labels. It's mentioned at the top of this article:

Then, create consignments against your orders. You'll get a convenient address label which you might want to use but you'll also have somewhere to save the tracking number.
